An example would be adding one byte, which changes every line from that point on. There are some programs which are better than uuencode at producing files which sync faster. I don't know why your files come up short, I just tried a small example and it worked okay. I keep files like this in zoo archives, using the "versions" feature. With compression they are quite compact, and I suspect that the diffs you get using uuencode are almost as big as the original file.
