It appears that sometime during the development of Temperament the programmer accidentally copied a version of the INIT resources into the resource fork of the documentation file, and set the bundle bit on the document. The extra resources shouldn't do anything, even if you happen to leave the documentation sitting around in your System Folder, since only certain types of files are searched for INITs, but the messed up bundle bit confuses the Finder and makes it think the About Temperament document is actually the appropriate application to open when Word documents (or settings files, in your case) are double-clicked from the Finder. This causes the problems you noticed. Solution: Use ResEdit, DiskTop, etc. to unset the Bundle bit on the About Temperament document, and the problems should go away. They did for me.
