You will have similar problems getting input focus transferred to an
overrideRedirect window with dxwm, the window manager shipped with
DECwindows.

You should reevaluate whether you do indeed want an overrideShell
popup (it's rude), and if so, try grabs or use XSetInputFocus on the
window.
