I also noticed that changes made to the sys.Xdefaults were not taking effect. After some serious headbanging here is the answer... Make the files in /usr/lib/X11 OWNED BY BIN!!!!!!!!!!!!! If they are owned by root, even if the protection is 777 I don't think X will read them at start up. The results of not having these files BIN owned is that your color table gets completely foobarred and most of the entries end up being black .i.e. invisible.
