Well, around here they go in with resedit and make the system folder invisible. It's easy, simple, and although it won't stop someone who is determined, it'll prevent yer average user from filling up the system folder with unwanted files. If you're going to do that, I'd highly recommend having Temperament or some such similar init to prevent having to go in and clean the system folder out regularly.
