Around here, at least half of the mail traffic has the header and envelope generated automatically by a user agent as a "reply" to something that has been received. If these come out "broken" it's because something in the transport re-wrote something incorrectly. Have you made an effort to see if the broken stuff is on its first pass through the site or if any of it is coming back as replies based on headers that may have been altered on the way there?
