The program is "officially" set up to work for floppies. The author didn't want to take responsibility for you screwing up your hard drive, so he put in a safety feature. If you want to work on a partition that is larger than 5 MB you have to start the program from the CLI and type "fixdisk doom". The "doom" qualifier allows you to work on partitions up to (I think) 40MB. Read your docs, it explains this. Personally I love this program.
