On your boot disk, the *:System:System.Setup:Sys.Resources file is always open. So boot up from a different disk when you want to compress directories on your boot volume. Mike Westerfield of the Byte Works is well aware of the situation. He consider's GS/OS's refusal to do block writes to a volume with open files to be a bug, and Apple considers it a feature.
