This is somewhat out of my field (which is the evolutionary ecology of 
dispersal), but some authors whose papers you might read include:

Richard Hudson (here at UCI, theoretical, very original)
J. Avise
Monty Slatkin (Berkeley, particularly interested in gene flow)

Nothing else comes to mind that might specifically address problems of 
molecular change in speciation.
