The Commands... dialog has nothing to do with the default font.  What you   
need to do is edit the Normal style.  Select "Define Styles" (cmd-T) from the 
Format menu; click on Normal; select the font and font attributes you want;
click on Set Default; say OK to the confirmation dialog.
