Try the menu option "Clean Up". In version 1.3 you find this in
the "Special" menu, in 2.0 in the "Window" menu. But this menu option 
only aligns icons temporarily, after next boot they have their old
places again. If you want to pin them to the new places, you must 
afterwards use the menu option "Snapshot" (under 1.3 you must first
select all respective icons by single click).
