I replaced the 20m mechanism in the SH205 with a 40m mechanism (which Atari's HDX does not support), so I am using Supra's HD Utilities. Also on my Mega I installed an internal HD with ICD's AdSCSI Micro Adapter, I installed PC-DOS on it also with no problems. I believe I heard a rumor that Atari HDX is incompatible with PC-DOS for some bizarre reason. You may want to try a 3rd party HD driver .SYS on your Megafile 30, you should backup your C:\ partition first though.
