I have incredible troubles when I am on a system with only one SyQuest drive
attached and I want to transfer files from one cartridge (formatted with Mass
Micro software) and another (formatted with who-knows-what software).

Neither driver on the cartridges will recognize the other when it is inserted.

How to solve this problem?
