One thing that comes to my mind: Do you have a startup-sequence during that control is passed to another drive (say, e.g. you boot from floppy and then pass control to a non-autoboot HD)? Then it's essential to have all these PC files duplicated on both the boot and the later-used drive. During the BB boot process, it searches for several files, but this happens over several tens of seconds.
