To end the missions you either catch the wire or shut down your turbine.

On the sub mission: if you fly to half way between your carrier and the
enemy ship and engage the MiGs there the cruise missile will not appear
and you will not have to chase it down.  Shoot down all the "bogeys" &
you will be done.
