ARGHHH! Never install a system with ANYTHING running! I ALWAYS install off of floppies I've booted from so I have nothing interfering with the installation. I've NEVER had a problem installing a Mac system (and I've installed every system since 1.0 multiple times (except for maybe 6.0.6).
