It confirmed that I should be using the PC Mouse driver. This was confusing, as I tried that and the problem still occured. Problem solved: something I was running when I was booting DOS was fiddling with the Logitech mouse and/or the serial card. So when I went back and booted OS/2, the mouse didn't work!
