I tend to think that Kirk did NOT log this incident, since the action of leaving Khan's crew on the planet was certainly done out of "respect" for Khan and was possibly contrary to Starfleet regulations (Khan probably would have been sent to some sort of prison colony). This in fact explains why the Reliant had no idea that there was anyone/anything on any of the Ceti Alpha planets (they had to do a thorough survey). Chekov (inappropriately) may have remembered Ceti Alpha, but did not associate system with Khan.
