The explanation is simple: During the episode, "Space Seed", there had been an fault in the on-board food processors that allowed a virus to be passed through. This virus causes something similar to our present-day diarrhea. All of the ships personnel were infected, including Khan (this explains his various spasms of feeling "fatigued"). Checkov was indeed on board, but he was one of the first to contract the disease, and thus was not present on the bridge or around much. Just after Khan excused himself from the formal dinner party that Kirk threw in his honor, he made a beeline for a restroom. When he arrived, of course, he had to wait for quite a while to use the facility.
