In the Khan episode of the series,  the Botony Bay was discarded after the
Enterprise was seized and Khan's crew revived.  Khan's people went down to
the planet either in Shuttlecraft or by transporter.  However, the ship's
hull which Checkov and Terrel discover is specifically described as the
hull of the Botony Bay.
