They definitely did know about the shuttlecraft there 'cause Decker used it. Now it's true they needed the other ship to destroy the doomsday machine, but, at no time when the transporter was broken and they were trying to get back to the Enterprise, did anyone entertain the idea of using the shuttlecraft.
