Homology search: Given two sequences search for those sections of the DNA that are homologous to within a certain percentage. 2.) Restriction site search: Given one or more restriction enzymes, locate and map all restriction sites on a given vector or other DNA fragment. 3.) Sequence search within a data base: Give a sequence and a set of sequenced genes or/and DNA fragments find all sequences within the data base that contain the given site and map it. 4.) Shotgun analysis: Given a set of sequences from a shotgun DNA sequencing experiment (that is, where a gene or section of DNA is randomly sheared, cloned, and the randomly generated clones sequenced) find the areas of overlap and reconstruct the original (long) section of DNA. We have so far looked at the Intelligenetics, IBI, and Battelle systems.
