I admit that there were probably quite a few inconsistencies in the series,
but the question of how the Enterprise crew got back to the Enterprise at the
end of "I, Mudd" isn't one of them.  Remember they reactivated the androids
after they were reprogrammed.  They could easily have been instructed to beam 
up the crew.
