You have this part of the story slightly wrong. Roddenberry's original idea for the plot of ST:TMP was that it would be about the Enterprise crew encountering God. I don't know whether this was scrapped because they couldn't get a decent script with this plot, or because the studio was worried about a controversy over such a plot.
