Avis and Dollar have adjacent rental offices within sight of South Station (if you know exactly the direction to look) and Budget at least used to have a direct phone in the station. Going to the airport is nuts unless your train arrives late at 3:00 AM (when the subway doesn't run, anyway.) I wouldn't know where car rental agencies are if I hadn't had to make arrangements for out-of-towners to get rental cars, when they didn't believe me when I said they'd be scared to drive them in Boston traffic.
