I've had problems accessing disks formatted with DOS 3.3 from GEM--the directories are often messed up (directories from a disk recently in the drive gets mixed in with the current directory, files disappear, etc.). I usually have to fool around quite a bit to get the directory back to normal (hit the escape key several times, close and open the window, eject the disk, etc.). I've not had this problem with disks formatted with DOS 3.2 on my ST (oh, BTW, the disks formatted with 3.3 were formatted on a new System/2 model 30 my University has).
