Vaccine's documentation itself mentions that there is no absolute protection. It is more than just probable that a vaccination program would draw the wrath of virus authors. Not being a major project, well thought out and the result of hundreds of hours of development time, Vaccine would be easy to be "de-rezzed" (any TRON fans out there?) by a virus program.
