Check the users manual just to be sure. Since I don't have the manual in front of me and its been nearly a year since I installed my GS I can't be exactly sure of the exact config. If things are hooked up as they should be you should be able to type PR#6 and have the 5 1/4 boot or type PR#5 and have the 3 1/2 boot. Good luck.
