It sounds like these utilities you're using are Mac utilities, and they think something has wiped sectors (because AmigaDos has written to them.) When they remove the sectors, of course this will confuse AmigaDos. Tell it to use 512 bytes sectors (if you can), re-prep it (i.e. do a low level SCSI format), then reformat (amigados) the partitions, and try again. It's possible that you've told it the drive has more sectors (tracks * heads * blocks/track) than it has after bad-block mapping.
