In the documentation they talk about the increased sensitivity of the method when used to search for similar protein sequences. My question is if anyone can comment on if the profile analysis is suitable to use on nucleic acid sequences as well. Is it possible to compile profiles for parts of promoter or enhancer sequences and use them as search probes to find related sequences.
