One of the reasons that ARP on the Amiga has been successful is that a lot of the DOS internals are documented and the technical folks are usually quick to give in depth technical answers to developer questions. (both on Usenet and on BIX where they reside "officially") Unfortunately a similar situation does not exist for the ST developer community. There is hope though, in that now MINIX is available for the ST and it should be possible to build a window system on top of MINIX that would be a good substitute for TOS. If TOS compatible library calls could be implemented then you have a shot at replacing it with something that a) doesn't require Atari support, and b) has all or most of the source code available for it.
