Does anyone have a clue why this might be happening, or any suggestions on what to do about it? I wouldn't be surprised if the problem was in the server. I remember having similar problems back in X9-10 days, until I did considerable hacking on the server window operations. There could well be similar problems in X11. I know of at least one company that has done some very significant work in the area of speeding up the window ops in the X11 server, but they haven't given any of the code or ideas back to us :-(. But, without actually seeing and profiling the particular application, it's hard to know anything for sure.
