The usual way to achieve this is to invoke a script in your .forward file.  If
you use MH, you can invoke the slocal in your .forward program to do the
filtering for you (see man mhook).  Wrt acknowlegments, it is considered bad
form to acknowledge mail not sent to you personally (i.e. if you don't appear
in the To: and Cc: lines, your script should not reply).  This rules out
certain versions of the Berkeley "vacation" program that reply no matter who
sends.
