It is probably quite common for manufacturers to change the physical board designs in products. I know (have seen with my own two eyes) that there were at least two totally different versions (in terms of layout of chips etc) of 520/1040STf(m) motherboards -- and I've heard of at least one more version. The two boards were totally different - RAM and ROM location, CPU location, etc. I doubt Atari changed the Mega 2 layout to purposely cripple it. That makes no sense at all. The Mega 2 layout was probably changed to fix something, to make use of different but functionally same parts, or to decrease manufacturing costs.
