Interesting bug. I don't know exactly what's causing it yet, but a workaround is to NOT put "Meta" keys on the "control" modifier. If I understand what you want correctly, you're simply turning some additional keys into control keys; if that's the case, also relabel those keys with a "Control" keysym; don't retain the "Meta" keysym on those keys.
