I never use the autoleading except when I'm doing a one-line headline and I've never seen the problem you described EXCEPT when running Adobe Type Manager. ATM allows you the option of checking "preserve character shapes" or "preserve linespacing." If you "preserve character shapes," ATM seems to affect on-screen leading; I don't know what it does to printed copy.
