I have not had a problem with "automatic incorrect leading", but
it occurs to me you might be sometimes using the "top of caps"
method and sometimes the "proportional" method of line spacing.
You can change between these on the "type spacing" menu item.
(This is on a Mac; I don't know about the PC version of PM.)

This is just a shot in the dark...
