I don't the exact answer to your problem but may be able to point you in the right direction. PROLOG.SYS --> the purpose of this file is to store the TURBO environment in which you are working, i.e window sizes and positions on the screen, the Stack size, ect. This is setup via one of the menu options (sorry can't rember which one). PROLOG.OVL --> this file is used when generating executable code, and must be in the same directory as all the other PROLOG.* files. So what I'm saying is these two files serve totally different purposes. I may be able to offer some other advice if required so don't hesitate to contact me.
