Is everything encrypted? I can only answer for the shuttle. Uplink is encrypted, downlink is only encrypted if the mission is red (DOD). This didn't used to be the case (used to be that uplink was only encrypted for red missions), but this was changed soon after, maybe even starting with, STS-26.
