The Mac Plus and SE have different ROM chips. The Mac Plus has 128K ROMs, and the SE has 256K ROMs. Any bugs introduced in the new ROMs, or bugs fixed in the new ROMs, may cause programs to act differently. There are a few cases of software that works on the Plus and not on the SE. I have an init called "Big Screen" (sort of like Stepping Out, but much older) that runs on my Plus, but bombs out on an SE. From my experience, this is was quite rare--most everything that will run on a Plus will work on an SE. The version of your system software has a much greater impact on what runs and what doesn't run. If you find programs that don't run, try using different and/or older versions of the system software.
